You can also criticize the application of that intent, themes, etc. Great example of that is the Starship Troopers movie. Paul Verhoeven set out to make a satire of a book he didn't even read. The result is that his satire generally failed in the eyes of the average movie-goer. A good deal of understanding media or art in general is understanding what the artist was going for, and contrasting that intent with how well it translates to the finished product.
Art without an artist is soulless, and can thus have any meaning applied to it, regardless of fact or even the media itself. This is obviously the case by the amount of shipping fandoms that exist for children's shows or games. It's also clear this is how you handle Halo, arbitrarily applying retcons from other media, to media that doesn't feature them.

The fact is, that line was written with the intent that he assumed Humanity already knew about their ancestry, and it made no logical sense to him that we wouldn't. Nowhere in that cutscene does he state or imply he thought Chief was someone else, much less the Didact.
